You need to successfully kill 3 Warders. If one gets transformed it's not possible for Magtheridon to awaken unless somehow a 3rd Warder is summoned and destroyed.
Like The Darkness, Magtheridon will be taken out of the on board generation pool because that kind of sucks.
The Warders need to be controlled by your opponent. It doesn't matter if the warders were originally summoned by Magtheridon or if they were duplicated with Faceless Manipulater or Sathrovarr etc. If a Warder is destroyed on your opponents' board while Magtheridon is dormant, it will count towards his progression.
If you both have a Dormant Magtheridon and you Shadow Madness one of the Warders you summoned on their side of the board and then run it into a minion on their board, it will count as a Warder being killed on your side of the board, and will increment their Magtheridon.
Tldr: Doesn't matter where it started. Only matters where it dies.
Can you play and then kill Warders on your side to awaken it? Let's say your opponent transforms one Warder but you have [[Seance]] to get and kill a third one.

No. It's not a deathrattle effect of the Warders that triggers Magtheridon, so silencing them won't do anything.
