Dungeon Runs will save your progress if you leave while between encounters, in the UI (the screens showing your deck, loot choices, or next boss.) You can leave the game and return to pick up where you left off.
If you are disconnected mid-battle, the server will try to save your session for a period of time (Just for a few minutes, it may vary with server load), during which time if you can get back online you will be able to reconnect. If you don’t reconnect after a while the game will assume a loss and end the Dungeon Run.
If you left the game in between encounters and it reset your run on you, that sounds like a bug, if you contact support with details that would help us look into it!
