I know it only looks at public information, but the number of cards remaining in my deck is public, right?
Because when I'm facing an opponent with 10 cards left and I have 0 cards left and an empty board, what would be perfect would be Archivist Elysiana. Or even a Baleful Banker. Or Spirit of the Dead. Or Togwaggle's Scheme. Anything to give me staying power would be more useful that Tirion.

I think Zephrys only gives cards from the Basic and Classic sets, so none of those cards would be an option anyhow.
I still don't know if Zephrys knows you've got an empty deck, but it would seem not.
You must remember that Zephrys can only give you Classic and Basis cards. Not sure about the fatigue thing, but I´d guess no.
Now that you've asked, I thought it would be pretty amazing if he could give you Coldlight Oracle or Naturalize for lethal when opponent's in fatigue.
If Zephrys the Great could give you any kind of cards from any set, it would be entirely broken. (And nearly impossible to code properly).
I think he doesn't. Hysteria did some experiments with Zephrys and he wanted to see whether the legendary would give him lethal, if his opponentis was deep in fatigue. He didn't acknowledge that. Maybe because Coldlight Oracle and Naturalize are HoF-ed, so it's hard to tell if fatigue takes part of Zephrys's algorithm.
It's also true, that Zephrys isn't aware of the deathrattle effects of some cards, so the whole fatigue thing is a mystery.
On the bright side they have adjusted Zephrys in the past so hopefully they adjust it again in the future to account for fatigue and to continue to get it to consider more deathrattle cards. It seems like they want to keep improving the coding of the card to make it give better choices.
Zephrys can't give cards from hall of fame. That's all. I don't remember any other cards in classic that can help you in fatigue case....
To answer your question, yes Zephrys does know the cards in your deck. But as others stated it only gives Basic and Classic cards. On the bright side he won't offer you Lay on Hands if you don't have any cards in deck

Just like OP, I played Zephrys with an empty deck, thinking that the archivist would be in my discover options ...
Realized too late it wasn't even possible - basic and classic set only
I feel like it never gives me anything except Tirion or the 8 mana board clear
Am I the only one who thought he meant tired?
God I totally forgot that Zephrys only offers you classic or basic cards.
