Innkeeper is dead. RIP. It's owned by Curse so there is zero chance of us having it or using the name.
We don't currently have a collection management feature but it is high on the todo list. Making importing as easy as it was with Innkeeper is also a high priority.
I'm really sad to see Hearthpwn go too. It's a place where I made a lot of friends and allow me to hone my cards creation skill. I hope the site will host some Card Creation Competition like the old site. I had an expansion idea ready to go but now the site closed down. :/
The CCC will certainly move here, and we have some cool ideas to enhance it as well which were not possible on Hearthpwn.

Goal is to have reputation involved and any scammers end up permanently battle tag banned from it. There was still a small chance of scammers being seen on HearthPwn, no more once the system is in place here.
Yes! I'd love the reputation feature. I would like to see how other players are ranked before I add them. Non related - Is the trophy feature going to be implemented here in the future?
Achievements will indeed be coming in the future! I want to do a lot of fun stuff with them, but more on that when we're closer to their arrival. =

A lot of fun with Murloc Shaman, some Mech Hunter, a nice run with Mech Paladin as well. Haven't played much since the adventure hit though but looking forward to getting back to it in June.

There's definitely been changes to the way some of the data is structured nowadays. It was a lot easier to determine rewards on old-style quests, now it all goes through their bag reward system which is a mess of numbers.
I suspect they have some other trickery in place though too because the 12 RoS packs seemed kinda weird, especially since the first four quests all trigger different reward bags and then the final quest triggers all four.
So to start with, I really want to add in powerful search features like the ones we have in Hearthstone. Doing cost, attack, and health queries are definitely going to happen and for people that are deckbuilding wizards, I feel like it would give them a good amount of power.
I'd also really like to find a way to allow people to add cards to decks faster. If, for example, you were filling out the search form and a single card was the result, hitting enter should add a copy of it to your deck. This desire actually stems from years of painfully entering hundreds of tournament decks and it taking forever to transcribe lists into a deckbuilder. Luckily we see deck codes quite often now in esports stuff which makes the whole transcription process take no amount of time compared to the old way, but it could again be a powerful tool for the deckbuilding elite.
As for your first request though, I think that's a very interesting idea and it would be cool to implement. Getting the interface perfect for it though would be key. My first instinct is we should have a single searchable field below the list which when input, would highlight cards that match that input. Typing in "elem" for example should not only highlight cards with the elemental tribe but also those which contain "elem" in the card text. That's just my initial reaction on how to go about implementing a feature like that though, there may be a better way and hey maybe we could even iterate on it.
Also, while on the subject of feature stuff for decks / deckbuilder, I just want to make it known that I want to allow people to "draw cards" on at least the deck pages so you can get a feel for a deck without taking it into game. Getting an idea of what cards you can get in your opening hand is a nice little tool to have and could even help with the deckbuilder experience too provided we find a nice place to put it :D

Supporting such a thing becomes very difficult though because you need to scrape through a lot of profiles and even more decks. I know HearthPwn specifically bans you temporarily for visiting too many decks too fast, it just wouldn't be feasible without a lot of different workers batching the deck scraping job. More workers ends up being more money.
With that said, I'm not saying no it won't ever happen, just not right now.
